I thought since you can flip the dome on or off and the tray can hold the water, I would use a hot poker to put holes in cups. Of course you would need to plant all similar requirement plants but repotting in a larger container would be simple since they just pop out easily.
What are the negatives or downsides, bad idea?

That would be fine for starting seeds, but you would quickly need to transplant them. You might also find it difficult to maintain the right moisture level with those small containers.

I agree with Panman about moisture level: hard to keep each little cup from being too wet or too dry.

Most seeds don't need a humidity cover for very long, and such covers never need to be fancy. A plastic bag will do.

I scrapped this method and went back to the 4” & 6” pots with bag over it.
